The microfluidic detection system () includes a microfluidic biochip (), a sample liquid driving apparatus (), and a detection mechanism (). The microfluidic biochip () is provided with a sample inlet (), a communication port (), and a detection pool (). The control method includes: driving a sample liquid with the sample liquid driving apparatus () to flow into the detection pool () (S); detecting the detection pool () with the detection mechanism (), and controlling the sample liquid driving apparatus () to periodically and repeatedly execute a first liquid pushing and drawing operation which includes a first liquid pushing action for prompting the sample liquid to flow towards the sample inlet (), and a first liquid drawing action for prompting the sample liquid to flow towards the detection pool () (S).
