Embodiments are directed to managing user interfaces. User interface (UI) models associated with concepts may be provided such that the UI models include visualizations. Other concepts may be associated with a data model based on fields of the data model. Characteristics of the concepts associated with each UI model and the other concepts associated with the data model may be compared to each other such that results of each comparison may be employed to generate a score for each UI model. The UI models may be ordered based on each score. A report that includes a rank ordered list of the UI models may be provided.

Providing user interfaces based on data source semantics

An apparatus that facilitates the manual sorting of objects is disclosed. The apparatus includes a display surface having a surface that can be selectively illuminated and that is adapted for receiving the objects. An identification reader reads identification information stored on the objects. A controller causes an area on the display surface corresponding to one of the objects to be illuminated based on the identification information and indicates a location to which the illuminated object is to be moved. In one aspect of the invention, the display surface includes an area adapted for positioning a receiver for the objects. The display surface provides an indication of a position in the receiver at which the one of the objects is to be placed.

System and method for facilitating manual sorting of objects

Systems and methods for displaying gene- and/or protein-related data with respect to chromosome maps at locations identifying relevant positioning of the genes with which the gene- and/or protein related data are associated. Multiple experiments may be plotted onto the display adjacent one or more chromosome maps. Automatic extraction of genomic location, based on accession numbers or other unique identifiers and cross connection with expression data is provided. Statistical assessments of correlations between expression and genome localization may be performed. Zooming capabilities, thumbnail/fullview toggling, browsability and linked data may be included as features of the visualization systems described.

Visualizing expression data on chromosomal graphic schemes

Software systems, methods and recordable media for organizing and manipulating diverse data sets to facilitate identification, trends, correlations and other useful relationships among the data. Extremely large data sets such as microarray data and other biological data are graphically displayed and sorted in an effort to develop visual similarities, correlations or trends that can be seen by a user of the present invention. Various schemes for graphical representations of the data, as well as sorting schemes are provided, including sorting schemes performed relative to pseudo-data vectors.

Methods and system for simultaneous visualization and manipulation of multiple data types

Methods of identifying regions of a nucleic acid sequence suitable for use as probes in nucleic acid arrays, as well as compositions of matter for practicing such methods, are provided. The subject methods include: (a) providing a set of known, undesirable probe sequences; (b) comparing a nucleic acid sequence to each member of the set; and (c) identifying regions of the nucleic acid sequence that substantially match a sequence of a member of the probe set as undesirable regions. The subject methods also include marking the undesirable regions of the nucleic acid sequence to identify regions of the nucleic acid sequence that are suitable for use as probes in a nucleic acid array. The subject invention also includes an algorithm and kits for carrying out the subject methods. Also provided are nucleic acid arrays produced with the identified suitable probes, and methods for using the same.

Method for identifying suitable nucleic acid probe sequences for use in nucleic acid arrays

Systems, tools, methods and computer readable media for visualizing a collection of graphs to provide context and focus. A compressed visualization is formed by compressing all of the graphs in a direction along a compression axis of the visualization. At least one of the compressed graphs may be zoomed to make a visualization of the at least one graph having a greater scale along the second axis than a scale of the compressed graphs. The zoomed graph or graphs may be displayed along with the compressed graphs, wherein the zoomed graph or graphs are displayed in a same order relative to the compressed graphs and each other as occupied prior to the zooming. A user interface for use in visualizing a collection of graphs in an overall view while at the same time providing the ability to view detail with regard to at least one of the graphs includes a display configured to visualize the collection of graphs in compressed form, and a feature for selecting a graph from the visualization of the compressed collection, wherein upon selecting a graph, the interface zooms at least the selected graph to make a visualization of at least the selected graph having a greater scale along an axis of compression of the compressed visualization than a scale of the compressed graphs along the axis of compression. The selected graph and any other zoomed graphs may be displayed in the same order that they occupied in the compressed visualization, relative to the graphs remaining compressed and each other.

Systems, tools and methods for focus and context viewing of large collections of graphs

Methods, systems and computer readable media for visualizing a collection of graphs, wherein each of the graphs may be aligned along one axis of a visualization. All graphs are aligned with respect to the one axis. At least one metadata value per graph is aligned in a first form of representation with each graph, respectively. Visualization of the graphs are compressed in a direction along a second axis perpendicular to the first axis, and visualizations of the metadata values aligned with the compressed visualizations of the graphs are represented graphically.

Focus plus context viewing and manipulation of large collections of graphs

Systems and methods for performing programmatic queries about molecular and biomolecule information. The methods comprise creating one or more databases of molecular data formatted or conditioned according to a directory service protocol, forming, by a user, a query based on a molecular identifier or other molecular indicia, submitting the query to a name server, performing a lookup in the databases based on the molecular name or identifier, retrieving a query result or results from the databases, and returning the query results to the user. The systems comprise at least one client computer, at least one name server operatively coupled to the client computer, at least one database operatively coupled to the name server and containing data formatted or conditioned according to a directory service protocol, at least one client application configured to generate queries based on molecular identifiers and receive results based the queries, and a directory service associated with the name server configured perform lookups in the database based on the query and retrieve results responsive to the query.

A metasearch engine is provided for accessing a searching text-based documents using generic search engines while simultaneously being able to access publication based databases and sequence databases as well as in-house proprietary databases and any database capable of being interfaced with a web interface so as to produce search results in text format. A data mining module is also provided for organizing raw data obtained by unsupervised clustering, simple relevance ranking, and categorization, all of which are done independently of one another. The system is capable of storing previous search data for use in query refinement or subsequent searches based upon the stored data. A search results collection browser may be provided for analyzing current browsing patterns of the user for developing weighting factors to be used in ordering the results of future searches.
