A system, methods, and apparatus are described to collect and prepare single cells and groups of cells from microsamples of specimens and encode spatial information of the physical position of the cells in the specimen. In some embodiment, beads or surfaces with oligonucleotides containing spatial barcodes are used to analyze DNA or RNA. The spatial barcodes allow the position of the cell to be defined and the nucleic acid sequencing information, such as target sequencing, whole genome, gene expression, used to analyze the cells in a microsample for cell type, expression pattern, DNA sequence, and other information, in the context of the cell's physical position in the specimen. In other embodiment, markers such as isotopes are added to a microsample to encode spatial position with mass spectoscopy or other analysis. The spatial encoded information is then readout by analysis such as DNA sequencing, mass spectrometry, fluorescence, or other methods.

Method and apparatus for encoding cellular spatial position information

Multiple operations can be determined based on different gestures received at a single control. An operation can be a selection or a de-selection (or activation and deactivation) of a feature (or tool) while another operation can be a configuration of a characteristic associated with the feature. The other operation can set a configuration of the characteristic associated with the feature such that upon re-activation of the feature, the configured characteristic may be persisted. Embodiments provide a UI control that can receive multiple types of gestures and determine an operation to perform based on the type of gesture. For instance, in response to receiving a gesture input at a single control, an application may cause a display panel on a GUI to be displayed. The panel configuration (e.g., size of the panel, size of objects in the panel) can be modified in response to receiving another gesture input at the control.

A method and kit for assaying a cell sample for the presence of at least a threshold number of cells of a given type are disclosed. The kit includes an assay device having a sample chamber for receiving the cell sample and an elongate collection chamber containing a selected-density and/or viscosity medium and having along its length, a plurality of cell-collection regions, and particles which are capable of specific attachment to cells of the selected cell type, and which are effective, when attached to the cells, to increase the density or magnetic susceptibility of the cells. In operation, particle-bound cells and particles in the cell sample are drawn through the elongate collection chamber under the influence of a gravitational or selected centrifugal or magnetic-field force until the particle-bound cells and particles completely fill successive cell-collection regions in the collection chamber. Indicia associated with at least one collection regions indicates a concentration of cells of the selected type effective to at least partially fill that collection region.

Methods and assemblies for ion detection in samples using a chip with elevated sample zones, also known as a 'pillar chip.' Methods include analyzing such a sample by desorbing a sample from a chip, producing a described ion sample and detecting the same. The chip comprises a base having a surface and one or more structures protruding above the surface of the base. Each structure comprises a pillar and a sample zone, the latter containing a support material and the sample to be analyzed. Assemblies include a chip such as that described above and a conductive element that comprises an aperture of sufficient proportion to allow passage of a molecular ion and that is adapted to be at a different electrical potential than the base of the chip.
