The invention provides a method for acquiring as many fragment mass spectra of selected substances, e.g. proteins, of complex mixtures, as possible using a hybrid mass spectrometric system which comprises an ion source, an ion mobility separator, a mass filter, a fragmentation cell, and a mass analyzer. The fragment mass spectra are used for identifying the substances by their fragment mass spectra. The invention proposes to control the dwell time of the mass filter and to adapt the dwell time to the length of the ion mobility signal in a mass-mobility map.

The invention relates to methods for the detailed analysis of ion mixtures from complex mixtures of organic substances in time-of-flight mass spectrometers which are equipped with a trapped ion mobility spectrometer, a quadrupole mass selector and a fragmentation cell. The invention proposes to analyze ion signals of a first mass mobility map, fragment ion spectra and the identifications of the associated substances as to whether ion mixtures not resolved according to mass and mobility, for example from isomers or isobars, are possibly present, and to subsequently measure the ion signals of interest with method parameters which allow the ion species to be measured separately by means of high mobility resolution.

The invention provides a method for acquiring fragment ion spectra of substances in complex substance mixtures wherein a trapped ion mobility spectrometer ('TIMS') is used as the ion mobility separator separation device. The fragment ion spectra may be used for the identification of high numbers of proteins in complex mixtures, or for a safe quantification of some substances, by their fragment ion mass spectra in a mass spectrometer with up-front substance separator. TIMS with parallel accumulation provides the unique possibility to prolong the ion accumulation duration to find more detectable ion species without decreasing the measuring capacity for fragment ion mass spectra. The high measurement capacity for fragment ion mass spectra permits the repeated measurement of low abundance ion species to improve the quality of the fragment ion spectra.

Acquisition of fragment ion mass spectra of ions separated by their mobility

The invention relates to a mass spectrometric mixture analysis to determine both simple mass spectra of the substances as well as more detailed information about structures and other characteristics of the substances. The invention consists in temporally separating the substance mixture in a separating device, splitting the eluating flow of substances into at least two partial flows and measuring the substances in the different partial flows by mass spectrometry. A direct measurement provides a series of spectra whose evaluation is used for optimal control of the time at which a spectrum of another, delayed partial flow is acquired and the type of this measurement procedure. The substances of the delayed partial flows or their ions can thereby be chemically or physically modified in a variety of ways in order to provide the molecular weight as well as more detailed information.
