The present invention provides a method of detecting nucleotide sequence differences between two nucleic acid samples. The method employs a comparative genomic hybridization (CGH) technique to analyze the sequence differences between the samples. This method permits the identification of small sequence differences (e.g., sequence divergence of 1% or less) in nucleic acid samples of high complexity (e.g., an entire genome).

The present invention relates to DNA sequences from regions of copy number change on chromosome 20. The sequences can be used in hybridization methods for the identification of chromosomal abnormalities associated with various diseases.

Array-based detection of genetic alterations associated with disease

This invention pertains to the discovery that an amplification of the CYP24 gene or an increase in CYP24 activity is a marker for the presence of, progression of, or predisposition to, a cancer (e.g., breast cancer). Using this information, this invention provides methods of detecting a predisposition to cancer in an animal. The methods involve (i) providing a biological sample from an animal (e.g. a human patient); (ii) detecting the level of CYP24 within the biological sample; and (iii) comparing the level of CYP24 with a level of CYP24 in a control sample taken from a normal, cancer-free tissue where an increased level of CYP24 in the biological sample compared to the level of CYP24 in the control sample indicates the presence of said cancer in said animal.

This invention provides an imaging system for high-accuracy quantitative analysis of a microarray. In certain embodiments, the system comprises a broad band excitation light source that provides Kohler illumination of said microarray at an incident angle that ranges from about 30 degrees to about 75 degrees from the normal to the microarray, and that has less than about &#xb1;25 percent variation in intensity over the array at all wavelengths ranging from 400 to 800 nm; a support for holding a microarray; a detection lens system that is chromatically corrected so the apparent position of the microarray or a feature comprising the microarray varies by less than 10 &#x3bc;m as the detection wavelength varies from about 400 to about 800 nm; and a detection device for detecting and optionally recording an image produced by said detection lens system.

High-efficiency microarray printing device

This invention pertains to the field of cancer genetics and cytogenetics. In particular, this invention pertains to the identification of a novel amplicon on human chromosome 20 which is associated with cancer. More particularly this invention pertains to the identification of a novel &ldquo;amplicon&rdquo; or genomic nucleic acid in a region of amplification at about 20q13.2 which has been associated with a variety of cancers, particularly breast cancer. The novel amplicon of the invention can be used as a probe specific for this region of 20q13.2 as well as for the diagnosis and prognosis of various cancers. Also provided are kits for screening for the presence and copy number of the novel amplicon of the invention in a sample containing human nucleic acid.

The present invention provides methods of determining relative copy number of target nucleic acid sequences and precise mapping of chromosomal abnormalities associated with disease. The methods of the invention use target nucleic acid sequences immobilized on a solid surface, to which a sample comprising two sets of differentially labeled nucleic acid sequences are hybridized. The hybridization of the labeled nucleic acid sequences to the solid surface is then detected using standard techniques.

Comparative fluorescence hybridization to oligonucleotide microarrays

The invention relates to the fabrication and use of biosensors comprising a plurality of optical fibers each fiber having attached to its &ldquo;sensor end&rdquo; biological &ldquo;binding partners&rdquo; (molecules that specifically bind other molecules to form a binding complex such as antibody-antigen, lectin-carbohydrate, nucleic acid-nucleic acid, biotin-avidin, etc.). The biosensor preferably bears two or more different species of biological binding partner. The sensor is fabricated by providing a plurality of groups of optical fibers. Each group is treated as a batch to attach a different species of biological binding partner to the sensor ends of the fibers comprising that bundle. Each fiber, or group of fibers within a bundle, may be uniquely identified so that the fibers, or group of fibers, when later combined in an array of different fibers, can be discretely addressed. Fibers or groups of fibers are then selected and discretely separated from different bundles. The discretely separated fibers are then combined at their sensor ends to produce a high density sensor array of fibers capable of assaying simultaneously the binding of components of a test sample to the various binding partners on the different fibers of the sensor array. The transmission ends of the optical fibers are then discretely addressed to detectors&mdash;such as a multiplicity of optical sensors. An optical signal, produced by binding of the binding partner to its substrate to form a binding complex, is conducted through the optical fiber or group of fibers to a detector for each discrete test. By examining the addressed transmission ends of fibers, or groups of fibers, the addressed transmission ends can transmit unique patterns assisting in rapid sample identification by the sensor.
