The present disclosure provides methods and compositions for detecting and spatially locating analyte interactions and gene expression in a biological sample. For example, provided herein are methods of determining a location of at least one analyte in a biological sample using analyte-binding moieties, proximity ligation, and an array including capture probes.

Methods for spatial analysis using proximity ligation

Provided herein are methods of sequencing comprising click chemistry bioconjugation. In some embodiments, target polynucleotide sequences on the same or different molecules are contacted with and hybridize to probes comprising click functional groups. Probes (e.g., reading probes) hybridizing to adaptor sequences adjacent to different sequences of interest (e.g., barcodes to be sequenced) can be hybridized simultaneously in large pools. In some embodiments, the provided methods achieve multiplexing without requiring separate hybridization of probes (e.g., reading probes) for each sequencing-by-ligation cycle, thereby reducing total hybridization time which is typically a most time-consuming step in in situ technologies. In some aspects, the hybridized probes (e.g., reading probes) are clicked onto detectable probes to analyze a sequence of a target polynucleotide in a sequencing-by-ligation fashion.

Nucleic acid assays using click chemistry bioconjugation

Provided herein are methods for determining a location of a protein in a biological sample including: disposing the sample onto an array comprising a plurality of capture probes, where a first and second capture probe include a first and second spatial barcode, respectively, and a capture domain. The second capture probe is not covered by the sample and is contacted with a solution comprising TdT and one or more dideoxynucleotides, where a dideoxynucleotide is incorporated into the second capture domain. Analyte capture agents comprising an analyte binding moiety that binds protein and an oligonucleotide including an analyte capture sequence and an analyte binding moiety barcode are contacted with the sample. The analyte capture sequence hybridizes to the first capture domain, and the sequence of the first spatial barcode and the analyte binding moiety barcode, or complements thereof, are used to determine the location of the protein in the biological sample.

Methods, compositions, and kits for blocking a capture probe on a spatial array

Provided are methods for determining a location of a target nucleic acid in a biological sample including: disposing the biological sample onto an array including a plurality of capture probes, where a first capture probe includes a first spatial barcode and a capture domain and a second capture probe includes a second spatial barcode and the capture domain. The second capture probe is not covered by the biological sample on the array and is contacted with a solution comprising TdT and one or more dideoxynucleotides, such that a dideoxynucleotide is incorporated into the second capture domain. Target nucleic acids are captured by the first capture probe, and the sequence of the first spatial barcode or a complement thereof and all or a portion of a sequence of the target nucleic acid, or a complement thereof, are used to determine the location of the target nucleic acid in the biological sample.
