Method and system are disclosed for interactively developing at least one grid pattern, such as a microarray pattern, as well as an array set of such patterns, and a computer-readable storage medium having a program for executing the method given only a few user inputs through the use of a pointing device such as a mouse or trackball on a personal computer or workstation. Each array in the set typically has an identical number of rows and columns of points.

A microarray scanning system for conducting microarray experiments on a planar substrate includes an excitation radiation source, a detection system, and a computational device, the planar substrate supporting a plurality of dilution marks containing a fluorophore and located on the substrate surface at predetermined distances from a fiduciual reference mark and/or a microarray. Automatic calibration adjustment of either or both the detection system and the excitation radiation source is achieved via the computational device by irradiating the dilution spots, detecting emission radiation produced by the dilution spot fluorophore material, deriving a series of brightness readings from the levels of emission radiation detected at corresponding dilution spots; analyzing the brightness readings to obtain a fluorophore brightness characteristic as a function of concentration; and adjusting the sensitivity of the detection system and/or the intensity level of the source of excitation radiation in accordance with the fluorophore brightness characteristic.

Apparatus and method for calibration of a microarray scanning system

A microarray scanning system for conducting experiments on a planar substrate includes an apparatus for translating the secured substrate in two axes, the substrate having at least one fiducial mark on the planar substrate as a means for positioning and aligning the substrate for subsequent spot placement, analysis, or comparison procedures. The at least one fiducial mark is deposited at a predetermined position relative to the at least one location of a corresponding microarray of test spots or samples.

Apparatus and method for using fiducial marks on a microarray substrate

Method and system for overlaying at least three microarray images to obtain a multicolor composite image, which is then displayed on a monitor of a computer system. The microarray images are taken from a microarray scanner of a DNA microarray and can be viewed simultaneously through the use of the image overlays where each image is represented by a different color. Each pixel of the composite image is generated by the OR operator applied to all corresponding pixels of the microarray images. Registration of the microarray images can be altered with a keyboard or mouse of the computer system.
