Disclosed herein are methods of determining the sequence and/or positions of modified bases in a nucleic acid sample present in a circular molecule with a nucleic acid insert of known sequence comprising obtaining sequence data of at least two insert-sample units. In some embodiments, the methods comprise obtaining sequence data using circular pair-locked molecules. In some embodiments, the methods comprise calculating scores of sequences of the nucleic acid inserts by comparing the sequences to the known sequence of the nucleic acid insert, and accepting or rejecting repeats of the sequence of the nucleic acid sample according to the scores of one or both of the sequences of the inserts immediately upstream or downstream of the repeats of the sequence of the nucleic acid sample.

Methods for accurate sequence data and modified base position determination

An apparatus suitable for single molecule sequencing. The apparatus includes at least one nanowell, a plurality of nucleic acid immobilization moieties, and a plurality of types of nucleic acid fragments. The nanowell has an observation zone. The nucleic acid immobilization moieties are disposed in or proximate to the observation zone. The nucleic acid fragments are immobilized to the nucleic acid immobilization moieties, respectively. A composition comprising a recombinant DNA polymerase and 3'-esterified nucleotide analogues is provided. The recombinant DNA polymerase includes an amino acid sequence that is at least 90% homology with 9&#xb0; N DNA polymerase (SEQ ID NO: 1), and the recombinant DNA polymerase includes at least two mutations at the positions corresponding to amino acid residues 141 and 143 of the 9&#xb0; N DNA polymerase. A recombinant DNA polymerase is further provided. The recombinant DNA polymerase includes an amino acid sequence that is at least 90% homology with 9&#xb0; N-III DNA polymerase (SEQ ID NO: 3), and the recombinant DNA polymerase includes one or two mutations at the positions corresponding to amino acid residue 480 and 486 of the 9&#xb0; N-III DNA polymerase. A method of performing a polymerization reaction is also provided.

Recombinant DNA polymerase for improved incorporation of nucleotide analogues

Embodiments relate to methods of sequencing nucleic acids. Embodiments encompass the use of nucleotide analogs and a nucleic acid polymerase enzyme or enzyme complex comprising proofreading activity. The nucleotide analogs may become incorporated into a replicating strand and induce the proofreading activity of the polymerizing enzyme, thereby prolonging the duration of a signal associated with nucleotide incorporation, resulting in more observable sequencing events and increasing the accuracy of nucleic acid sequencing.

The invention provides a sequence calibration method, including: (a) obtaining a first reading sequence and a second reading sequence from an identical source by a receiving unit; (b) setting a comparison condition by a determining unit; and (c) comparing the first reading sequence with the second reading sequence according to the comparison condition to generate a sequence comparison result by the determining unit; and (d) outputting a calibrated sequence according to the sequence comparison result by the determining unit, wherein the comparison condition is set according to a first seed table of the first reading sequence and a second seed table of the second reading sequence.

A bioassay system is disclosed. The bioassay system may include a plurality of optical detection apparatuses, each of which includes a substrate having a light detector, and a linker site formed over the light detector, the linker site being treated to affix the biomolecule to the linker site. The preparation method relates to a hydrophobic copolymer prepared by blending, grafting or co-polymerization of a hydrophobic material and a compound bearing functional groups such as anhydride, imide, cyclic amide, and cyclic ester, and application of the hydrophobic copolymer onto an organic or inorganic substrate. The resulting slide has the properties of on-spot hydrophilic/hydrophobic dynamic conversion, as well as on-spot hydrophilic enhancement for the preparation of high-density and high-efficiency bio-chip/microarray.
