A mosaic scan filter array has a plurality of identical tiles, each tile have n rows and m columns where n is equal to a greater than 1 and m is equal to a greater than 2. One row of tiles extends a width of a detector array and constitutes a base pattern. The base pattern is repeated M times and each repetition is laterally offset in one direction by one pixel width. The base pattern and laterally offset repetitions constitute a repeat pattern. There are MxN filters selected from the group of one or more of the following: RGBW filters, fluorescence emission filters and a series of narrow spectral band filters covering a continuous spectral range. The mosaic scan filter arrays can be used with a scanning microscope or a scanning camera.

Computer-implemented methods and systems are provided for generating encoded representations for multiple magnifications of one or more query images. An example method for involves operating a processor to obtain a query image and identify a set of anchor points within the query image. The processor is operable to generate a plurality of sub-images for a plurality of magnification levels for each anchor point. Each sub-image includes the anchor point and corresponds to a magnification level of the plurality of magnification levels. The processor is operable to, for each magnification level, apply an artificial neural network model to a group of sub-images having that magnification level to extract a feature vector representative of image characteristics of the query image at that magnification level; and to generate an encoded representation for multiple magnifications of the query image based on the feature vectors extracted for the plurality of magnification levels.

Systems and methods for generating encoded representations for multiple magnifications of image data

A scanning microscope and method of operation has a scan filter with a repeat pattern of a plurality of rows that is repeated at least across an active area of an entire surface of an area detector. Each row is covered by a bandpass filter or an emission filter for a specific fluorophore or filters of a particular colour for each row. The scanning microscope can be used to obtain one or more of hyperspectral images, multispectral images, RGB images, RGBW images, W images and Single Field Of View images of a specimen using Moving Specimen Image Averaging. A method of obtaining one or more of the images is also described.

Spectrally-resolved scanning microscope

An instrument for imaging a specimen or a portion of a specimen is configured to capture multiple image frames of the portion of the specimen being scanned using Moving Specimen Image Average (MSIA) to create one or more image strips. The instrument is configured to use an active area of a two dimensional sensor array that covers substantially all of the width of the sensor array but less than a length. The one or more image strips are created from the multiple image frames as each of the multiple image frames is captured. Preferably, the instrument is configured to remove blurring, caused by distortion of the optics, by software or by warping a grid of the two dimensional detector array, including TDI array.

High resolution pathology scanner with improved signal to noise ratio

An instrument for scanning a specimen on a specimen holder. The instrument includes a scanning stage for supporting the specimen and a detector having a plurality of pixels. The scanning stage and the detector are movable relative to each other to move the specimen in a scan direction during a scan, and at least some of the pixels of the detector are operable to collect light inside the specimen during the scan and generate corresponding image data. The instrument also includes a processor operable to perform MSIA on the image data and to generate two or more strip images. Each strip image has a different effective exposure. The processor combines the two or more strip images to generate an increased dynamic range (IDR) image of the specimen.

An instrument and a method of scanning a large microscope specimen moves the specimen relative to a detector array during scanning by a scanner. Magnification of the instrument is adjustable using a zoom tube lens over a continuous range of magnification to enable scans of the specimen to be taken over a range of resolutions without varying the infinity corrective objective. Scans of the specimen can be taken over a range of resolutions with the same infinity connected objective.

An instrument and method for scanning all or part of a large specimen mounted on a specimen holder takes a plurality of measurements of each pixel in the whole or part of the specimen being scanned at a plurality of exposure values. A computer controls the movement of the specimen holder during scanning and again of the detector to produce a digitized image of all or part of the specimen with larger dynamic range than the dynamic range of the detection system. In a further embodiment, the instrument can scan two successive, identical strips at a different exposure values and combine the images from the two scans into one digitized image having a larger dynamic range than the dynamic range of the detection system.

An instrument and method for scanning a large microscope specimen uses a light source and at least one lens to focus light from the specimen onto a detector array. The specimen holder is located on a scanning stage and the detector array is dynamically tilted about a scan direction during the scan to maintain focus across the width of the scan strip as the scan proceeds. A degree of tilt varies during the scan as is required to maintain lateral focus relative to the detector array.

An instrument for scanning a specimen has a two-dimensional sensor array, the sensor array containing a mosaic color filter array or a scanning color filter array. The instrument can be operated in fluorescence or in brightfield. The scanning color filter array has the same color throughout each row with adjacent rows having different colors.

An instrument and method for scanning large microscope specimen on a specimen holder has a scanning optical microscope that is configured to scan the specimen in one of brightfield and fluorescence. The specimen is dynamically tillable about a scan direction during a scan to maintain focus along the length of each scan line as the scan proceeds. A three dimensional image of the specimen can be obtained wherein the specimen tilt and relative focus are maintained from a first image contour to a second image contour through a thickness of a specimen.

An instrument and method for scanning at least a portion of a large specimen preferably causes the specimen to move relative to a two-dimensional detector array at a constant speed. The detector array takes one image of the specimen for each line that the detector moves. A controller controls a shutter of the detector array to open to take images and to pass the images to a processor, which is preferably a computer. The instrument takes one partial image of each part of the specimen that is being scanned and then combines those images with other images to produce a contiguous image.

A method of operating an instrument that is a macroscope, microscope, or slide scanner is provided where the instrument has a larger dynamic range for measurement than a dynamic range required in the final image of a specimen. In the method, data is measured from a specimen using the instrument, and the dynamic range of the measured data is contracted in the final image file during scanning.

A new high resolution confocal and non-confocal scanning laser macroscope is disclosed which achieves fine focus and control of focus position by moving a lens in the intermediate optics. This arrangement is particularly useful for imaging specimens where it is difficult to focus by changing the distance between the scan lens and the specimen, for example for in-vivo imaging, photodynamic therapy, and image-guided surgery. It is also important to keep the lens-to-specimen distance constant when a liquid-immersion scan lens is used, in order to maintain a constant thickness of liquid between the lens and the specimen. In addition to being useful for confocal slicing, motion of the intermediate lens under computer control also enables dynamic focus and the ability to move the focal spot along a general path inside the specimen. Several applications of the imaging system are described. The macroscope images macroscopic specimens in reflected light, transmitted light, fluorescence, photoluminescence and multi-photon fluorescence.

Imaging system having a fine focus

The present invention provides an inexpensive, simple, compact, optical relay for use primarily with scanning beam imaging systems. More specifically, it can be used as an optical interconnect between scanning mirrors and between a scanning mirror and imaging optics such as a microscope objective. The optical relay, also known as an optical telescope or coupler, consists of two eyepieces forming an afocal assembly. A beam pivoting about a stationary point in the first focal plane of the first eyepiece will be relayed through the optical system such that it pivots about a stationary point at the second focal plane of the second eyepiece. In the preferred embodiment a collimated beam pivots about the first focal point of the first eyepiece as it enters the optical relay, and exits the optical relay with the same beam diameter and scan angle (opposite sign) pivoting about the second focal point of the second eyepiece.
