The invention provides nucleotide sequences and amino acid sequences of the Dip gene as well as (functional) homologues, fragments and variants thereof, which provides diplospory as a part of apomixis. Also diplospory plants and methods for making these are provided, as are methods of using these, and methods of making apomictic seed.

Efficient methods are disclosed for the high throughput identification of mutations in genes in members of mutagenized populations. The methods comprise DNA isolation, pooling, amplification, creation of libraries, high throughput sequencing of libraries, preferably by sequencing-by-synthesis technologies, identification of mutations and identification of the member of the population carrying the mutation and identification of the mutation.

Disclosed here is a method for the detection of a naturally occurring mutation in a target sequence in one or more members of a population, comprising: providing a plurality of pools of amplification products each comprising the target sequence amplified from genomic DNA of a subset of the one or more members of the population, wherein each pool of the amplification products shares a unique pool identifier; determining the nucleotide sequence of the amplification products using high throughput sequencing; and identifying mutations by clustering/aligning the sequences of the amplified products without the use of an enzyme which recognizes and cuts single nucleotide sequence mismatches and without performing heteroduplex analysis, and identifying the one or more members carrying the mutation using the pool identifier.

A method for the identification of a gene in a transposon population is provided. The method comprises isolating genomic DNA, optionally pooling the DNA, restricting the DNA in the pools using an enzyme, ligating adaptors, amplifying the adaptor-ligated fragments with primers one of which is a primer complementary to a border of a transposon sequence, sequencing the fragments using high throughput sequencing, aligning the fragments with known sequences in a database and thereby identifying gene candidates.
